Systems Biology: Volume I: Genomics

Book Description:
Familiar sciences of biology, physics, chemistry, cybernetics, and computational methods for dealing with vast new data sets of information at molecular and sub-molecular levels are morphing into new sciences. Some exist beneath our line of sight where laws of nature hover between Newtonian and quantum mechanics. New fields of cyber-, bio-, nanotechnology and systems biology raise arcane new concepts. The completed human genome has led to an explosion of interest in genetics and molecular biology. The view of the genome as a network of interacting computational components is well established and here writers explore it in new ways. These systemic approaches are timely in light of the availability of an increasing number of genomic sequences, and the generation of large volumes of biological data by high-throughput methods. Suitable for two-semesters of study, the works surveys genomics principles in the 13 chapters of Vol I, and networks and models in the 14 chapters of Vol II. Both, as a two-book set, will serve as core foundation titles for Dennis Shasha's Series in Systems Biology, establishing the principles and challenges for this emerging field of study. In each chapter world-renowned experts trail-blazing in their respective fields will review corresponding topics as well as current and planned research. Chapters will treat the integrated study and analysis of biological systems by use of data and information about the system components in their entirety, as opposed to the study of individual components in isolation. Systems Biology courses are popping up all over the place and biology, computer science, and bioinformatics programs are the primary potential takers. The editors plan books for a very wide audience, at the same time providing a comprehensive repository of up-to-date overviews and predictions for a number of inter-related sub-fields within this hierarchy. Intended readers include graduate students plus academic and professional researchers of genomics, bioinformatics, molecular biology, biochemistry, bioengineering, and computer systemic approaches to those fields. By comparison, Shasha's first Systems Biology Series title, Amos's Cellular Biology, is a book for technologists using biology as a vehicle to do something else, whereas this is a book about systems and related technologies in service to biologists. The volume editors plan to review or have reviewed, and to edit the invited chapters for content and consistent conceptual level, each chapter contributing uniquely to the key aspects of the Systems Biology hierarchy. A few chapter contents may date after two years, but the majority will endure for longer-term reference use because they treat methodologies and provide sample applications.

Systems Biology: Properties of Reconstructed Networks

Book Description
Genome sequences are now available that enable us to determine the biological components that make up a cell or an organism. The new discipline of systems biology examines how these components interact and form networks, and how the networks generate whole cell functions corresponding to observable phenotypes. This textbook describes how to model networks, determine their properties, and relate these to phenotypic functions. Some knowledge of linear algebra and biochemistry is required, since the book reflects the irreversible trend of increasing mathematical content in biology education.

Introduction to Computational Biology: An Evolutionary Approach

Book Description:
Analysis of molecular sequence data is the main subject of this introduction to computational biology. There are two closely connected aspects to biological sequences: (i) their relative position in the space of all other sequences, and (ii) their movement through this sequence space in evolutionary time. Accordingly, the first part of the book deals with classical methods of sequence analysis: pairwise alignment, exact string matching, multiple alignment, and hidden Markov models. In the second part evolutionary time takes center stage and phylogenetic reconstruction, the analysis of sequence variation, and the dynamics of genes in populations are explained in detail. Book Description
This book provides simultaneously a design blueprint, user guide, research agenda, and communication platform for current and future developments in artificial intelligence (AI) approaches to systems biology. It places an emphasis on the molecular dimension of life phenomena and in one chapter on anatomical and functional modeling of the brain.

As design blueprint, the book is intended for scientists and other professionals tasked with developing and using AI technologies in the context of life sciences research. As a user guide, this volume addresses the requirements of researchers to gain a basic understanding of key AI methodologies for life sciences research. Its emphasis is not on an intricate mathematical treatment of the presented AI methodologies. Instead, it aims at providing the users with a clear understanding and practical know-how of the methods. As a research agenda, the book is intended for computer and life science students, teachers, researchers, and managers who want to understand the state of the art of the presented methodologies and the areas in which gaps in our knowledge demand further research and development. Our aim was to maintain the readability and accessibility of a textbook throughout the chapters, rather than compiling a mere reference manual. The book is also intended as a communication platform seeking to bride the cultural and technological gap among key systems biology disciplines. To support this function, contributors have adopted a terminology and approach that appeal to audiences from different backgrounds.

The emerging field of systems biology involves the application of experimental, theoretical, and modeling techniques to the study of biological organisms at all levels, from the molecular, through the cellular, to the behavioral. Its aim is to understand biological processes as whole systems instead of as isolated parts. Developments in the field have been made possible by advances in molecular biology--in particular, new technologies for determining DNA sequence, gene expression profiles, protein-protein interactions, and so on. Foundations of Systems Biology provides an overview of the state of the art of the field. The book covers the central topics of systems biology: comprehensive and automated measurements, reverse engineering of genes and metabolic networks from experimental data, software issues, modeling and simulation, and system-level analysis.

Hiroaki Kitano is Director of the ERATO Kitano Symbiotic Systems Project of the Japan Science and Technology Corporation and a Senior Researcher at Sony Computer Science Laboratories, Inc.

What is life? Has molecular biology given us a satisfactory answer to this question? And if not, why, and how to carry on from there? This book examines life not from the reductionist point of view, but rather asks the question: what are the universal properties of living systems and how can one construct from there a phenomenological theory of life that leads naturally to complex processes such as reproductive cellular systems, evolution and differentiation? The presentation has been deliberately kept fairly non-technical so as to address a broad spectrum of students and researchers from the natural sciences and informatics.
